Many in that top 40 are from the days when passing was most of our game.  For a long time we were known for good/sometimes great quarterbacks and wide receivers and little else.  When we could muster a run game we were very good, but usually not so much.  The balanced to run-heavy game naturally cuts into passing stats.

at the same time, six of the best eight rushing seasons have happened in the last six years.  I don't mind the tradeoff.
