Found a somewhat interesting article on an Oregon-focused Web site that takes a close look at how Stanford's defense succeeded against Oregon where others have failed...

I thought Chip Kelly betrayed a bit of nervousness when he freaked out about the first Stanford TD and (apparently) Scott Frost got a penalty. I was shocked; I'd never seen him off his equilibrium, even in other losses. Between that and the weird DeAnthony Thomas/Bryan Bennett-as-DBs headfakes, I wonder whether Chip beat himself to a certain extent.

I didn't catch what happened with Chip on TV. Why was the penalty called? Anyone know?

I'm not a rules expert, but how does ineligible lineman downfield come into play here? The touchdown was a Hogan run, no?

Hogan looked like he scrambled for the touchdown rather than being a designed run.

Hogan eluded 2-3 tacklers on the way to the touchdown--it was probably a bootleg pass of some sort that was blown up pretty well. If it was a designed run, well there were several unblocked Oregon defenders who had chances at tackling Hogan--terrible play! :p

That's irrelevant. The rule against having an ineligible receiver downfield only applies if there's a forward pass (and only if that forward pass crosses the line of scrimmage, which means it doesn't apply to most screen passes or shovel passes). So if you run the ball -- even if you fake a pass first or if you had originally intended to pass -- then you can't be penalized for an ineligible receiver downfield.

Kelly was complaining about a previous play and not the Hogan touchdown run. One or two plays before the Hogan touchdown, Stanford had called a screen pass to the left side of the offense. The Oregon defense played it well and covered the intended receiver. Instead of forcing that pass, Hogan spun back around to the right and found Hewitt (it may have been Ertz) for a 7 yard completion. Watching that replay, there were definitely linemen down the field blocking. Kelly was right but he didn't start complaining about it until we had scored a touchdown one or two plays later.

Sorry to dig up old threads but I was traveling last week and hadn't had a chance to watch the full Oregon game until last night. Plus while I kept reading the board on my phone, I wasn't too keen on posting with that tiny keyboard.
The most incredible thing to me about the Stanford D was how their performance transformed Kelly's game plan in to something quite normal. By the latter part of the first half, Oregon's play calling looked fairly "normal". Sure, there still was a bit of the hurry-up stuff, but no going for it on 4th down, no gratuitous 2-pt conversion attempts, and even attempts at low-probability field goals.
