It doesn't surprise me that we're among the least hated, though number 1 is surprising. You'd think there are enough US.C, Ca.l, and Oregon fans with negative feelings to at least put us below schools that it's difficult to imagine having any real negative feelings outside their direct rivals like Northwestern, Vandy, Army, and Navy. In general, Stanford has won the "right way" and the faces of our program are very humble, approachable guys who don't do controversial things (as opposed to Duke rise that was connected to players like Christian Laettner and Bobby Hurley who generate a strong visceral dislike in themselves.) It may also be that people don't see Stanford as a long term threat, so it's okay to have them as a feel good story for a few years.

Yeah, that's my basic thinking. I expected us to be toward the bottom, but not at the bottom, for basically your reasons. I think that, to some extent, it also helps that we've won by playing old-school, pro-style football. I think if we had some fancy Oregon-style explosive offense people wouldn't like us as much.

Easier to like a white punk on marihuana that it is to like a white punk on meth, like in the SEC, the Mountain West, and most of the Big12.

and even Mizzou are all in the top 20 or 25. Seems those programs, unless there are transgressions I'm overlooking/forgetting, are fairly harmless and off the radar.

I think it's mostly associated with "who hates which fanbase."
UW is the second-most hated program in the Pac-12; surely related to Irrational UW Fans. Duke is #14; again, surely due to annoying Duke fan (and a spillover from the basketball team).

I'm told Stanford is very popular among players of the EA NCAA video game franchise as our team has the largest playbook.
Speaking of which, I may pick up NCAA 14. I got NCAA 12 to commemorate the team and played it a little bit. Don't have much to compare it to, as the last time I played a football video game was Tecmo Bowl. #12 made every pass when I played it. Reminded me of how unstoppable Tecmo Bo was. Like a video game cheat code.
