That's a great point, Phogge. Per Wikipedia, the top five coaches by winning percentage are:
Pop Bliss, .944
So "Pop" Bliss is our best coach, with an 8-0-1 record in 1893, sandwiched between Walter Camp's 1892 1-0-2 season (Camp had two other wins which Stanford does not count) and Camp's 1894 6-3 season.
Bliss was interesting. A Yale grad, he only coached for three years at three different schools. From 8-0-1 at Stanford to 0-5 at Haverford in 1894 (Haverford is now DIII, and gave up football after the 1971 season), to a 7-1 record at Missouri in 1895. Missouri went 4-3 and 7-5 in the years just before and just after Coach Bliss, so he knew something about football.
