I'm an idiot; for some reason I thought you asked about the Phillies. Amaro was the GM for the Phillies 2008 - 2015; he never worked for the White Sox.

I don't think there are many besides BVW and those already mentioned.
Marty Kuehnert is not very well known but he is a Stanford alum who was the general manager of Tohoku Rakuten in the NPB, the first ever foreign general manager in Japan's major leagues.

I might add that Marty K was a catcher for Stanford early on and was teammates with Nine. He was indeed the first non-Japanese GM in NPB history but also the first GM for the expansion Eagles their inaugural year. Now he’s the Owner’s Rep and Senior GM for the Sendai 89ers basketball team. No Stanford alumni on his team (yet)!
