To my knowledge, we have only lost one QB to BYU coming back from a mission (Taysom Hill).
Here's why we lost him.

People always use that as an example of how we shouldn't count on players returning from missions, but I believe it is pretty rare that we lose anyone.
Also, McKee said that short of something drastic like a head coach quitting his commitment was rock solid.

To expand on this, since Taysom Hill we've averaged ~1 LDS missionary signee per year. All of them have come to Stanford post-mission thus far. There's a 2020 LDS guy on the radar as well.
