Throwing overhand puts significantly more stress on more delicate muscles and tendons than throwing underhand does. Physiologically, throwing a Baseball overhand as hard as you can is one of the dumbest things humans have invented. It's not only the pushing forward motion, but the stopping motion that stresses soft tissues. Then, when you couple that with twisting the arm to spin the ball, it's even worse.
The Softball pitch upward motion doesn't allow for as much velocity as overhand throwing, but because the arm finishes the throw in a much more natural upward motion, it puts much less stress on the arm and shoulder. That said, it's not particularly smart for even Softball pitchers to throw so much. Eventually overuse will take a toll in both sports. It's just Baseballs put much more stress on arms and the overhand motion is more physically taxing.
