If Stanford finished in a tie for fourth with Vanguard, shouldn’t the 4th and 5th seeds be Stanford and Vanguard (in an order dependent on tiebreakers) with BYU being the 6th seed?

The only reason I can think of is that, because there are ten teams in the MPSF, but each team only played against seven opponents, it's possible that they only considered the opponents of each team that finished among the top eight. The bottom two were Menlo and Merced; Vanguard went 4-0 against them, Stanford and Pepperdine went 3-0 (Stanford only played UC Merced once, Pepperdine only played Menlo once), giving Stanford a half-game advantage over Vanguard and pulling Pepperdine even with Vanguard. Pepperdine smoked Vanguard, thereby (my guess) dropping Vanguard to sixth for purposes of seeding for the championship.
