By my count he had
4300 yds - 88 (RB Wisconsin) - 177 (Fiesta) - 114 (Orange) - 5 (Sun) = 3916
So, I guess if Stanford had opted for consistency the other way around, Nelson would still have the record.
But, Bowl games really are played and it seems they ought to be included in "total" stats. Regular seasons don't have the same number of games over the years anyway.
