My instinct tells me that it would be devastating to all the sports besides football if the leading revenue generator--such as it is--were governed separately than all the non revenue sports.  Obligations to subsidize the rest of athletics would certainly be lessened, and decisions would be made in the best interests of football and not necessarily in the best interests of athletics in general.

Title IX still applies so, at least from a scholarship standpoint, each University would need to have a commensurate number of women's sports. As you point out, whether they fund the operating costs of those sports at a lesser level is a different manner, but they couldn't completely throw away the rest of the athletic department and keep only football.
