I thought I read somewhere that the prosecutors lost a pre-trial motion and patients were not allowed to testify, but I could be wrong here.

The Journal writes that patients did testify, but for paltry duration -- nine minutes in one patient's case. They were deemphasized. But it seems the government also didn't have the same "smoking gun" evidence connecting Holmes directly to deception of the patients, as she personally deceived investors.
