If you start counting non-NCAA championships, there are some minor sports that really distort the results. Arizona State won 96 national championships in archery and badminton, including men's, women's, and co-ed championships (yes, 96 -- not a typo). If you count those, then ASU has over 130 national championships, which is just silly.

And of course you cannot count non-NCAA championships because it would allow the Weenies to count rugby, and that just wouldn't do.
