I don't really feel that strongly about UConn, but there have traditionally been a few things cited, explored in great depth here if you want to unearth 10 year old threads.
One was a major dispute between Geno and Pat. Tara always felt closer to Pat than to Geno, and Pat was convinced that Geno had engaged in some sort of unethical recruiting practices. I've heard two different theories about what those practices were (one involved the recruitment of Maya Moore), but neither was ever conclusively proven. But Pat cut off the series with UConn over them, and I think most Stanford people were inclined to believe Pat over Geno.
Second was Geno's predilection for running up scores, leaving his starters in for whole games long past when they were necessary. Tara always had the opposite strategy. Hard to argue with Geno's success, but many of us were turned off by this.
There is another reason--but it might not be Geno's fault. For a long time, ESPN fauned over UConn, and ESPN's lavish attention to the team in the backyard of their headquarters might be just as responsible as Geno for the rise of UConn basketball. Probably nothing has contributed more to "East Coast bias" in WBB than the ESPN/UConn alliance, and it always felt as if ESPN was putting a finger on the scales.
