I am guessing the Giants don't think Cobb will be healthy enough/conditioned enough to help them in the short term. He may be great sometime in September, but the Giants need to pile up wins now or it won't matter.

And trading Cobb now helps that how? The Giants got a pitching prospect in return.

He is a free agent at the end of the year. He walks and they get nothing. If he wasn't going to be pitching anyway keeping him doesn't help. Granted, his absence doesn't help them win this season, unless possibly Birdsong feels better about his tenure. It does save them money, which may help in the next 7 hours but I doubt it.
