On 9/26/08, Bengie Molina hit a home run that was originally judged a single. He rounded the bag, and stayed at first base. Bochy had pre-arranged that if Molina got on base, Emmanuel Burriss would run for him.
While Burriss was at first base, Omar Vizquel told Bochy that the ball should be ruled a home run, and that Bochy should challenge it...which he did, successfully. But since the pinch runner substitution had already technically occurred, Burriss was forced to finish out Molina's home run, starting at first base.
Therefore, technically, Molina hit a home run and did not score. His line for that game reads 3 AB, 0 R, 1 H, 2 RBI.
BTW, baseball reference disagrees with the ruling. On their box score, they show Molina with the run, and do not include Burriss in the game box score, much less scoring a run:
